Worth a Shot
Metal Gear Solid games give you the option of non-lethally defeating boss characters, which is always much more difficult than the lethal option, but it doesn't ever actually impact the story, because the game always invents some reason for the boss to die anyway during a cutscene. (Sometimes the reason is just «and then Snake switched to a machine gun.»)
